Steve Foster's 16th minute chip was enough to put Chorley top of the Evo-Stik Northern Premier and extend Town's winless run to seven matches on Saturday.
Blues boss Tommy Cassidy made three changes from the side that drew 1-1 with Frickley Athletic last week. Ashley Lyth replaced Tom Marron at right-back, Ibby Hassan came in for broken-nose victim Kev Burgess and Darren Williams took Michael Brough's midfield spot.
A reocurrence of Brough's knee injury, which saw him loaned to Town in order to hasten his recovery, means the 30-year-old returns to Darlington with his career in jeopardy.
Chorley arrived at the Turnbull Ground with just one defeat and lying second after their promotion from the Evo-Stik First Division North last season. They came close within three minutes, Simon Whaley's beautiful low right-wing cross was somehow turned wide by Foster from close range.
Tom Ince then shot straight at Dave Campbell when well placed, but the Magpies were ahead moments later as Foster caught Campbell off his line from the edge of the box, executing the perfect lob under little pressure from the Town defence.
At the other end, Andy Leeson headed onto the roof of the Chorley net after arriving late at the far post to meet Mark Robinson's left-wing ball. Andy Campbell then should've done better but the ex-Middlesbrough marksman's leaden first touch when through on goal, allowed keeper Russ Saunders to block. Town worked hard to regain possession and when they did, Robinson drilled a powerful 25-yard effort wide.
The same player curled a free-kick over the bar after Whaley barged over Ibby Hassan early in the second half. Adam Roscoe hooked across the face of the Whitby goal, before Cassidy threw on Jake Faichney for Williams as the Blues went with three strikers for the final 24 minutes.
However, the ball spent as much time at the Sea End as the Upgang Lane side Town were defending and within four minutes, Chorley had a goal chalked off for a push.
Ince sent an acrobatic effort wide before Matty Tymon nearly barged his way through for the Blues.
The former Hartlepool United forward scrapped his way past two players before firing for the top-left corner, but Magpies skipper Andy Teague got back to knee over his own crossbar.
Tymon came close again, but Saunders saved a weak downward header from Ash Lyth's cross. Chorley continued to look dangerous and Hassan did well to poke Lee McEvilly's shot off the line late on.
In the final minute, Wayne Baden was left unmarked to balloon a header over the Blues bar, so it was fellow defender Leeson who had one last chance in injury time to level the scores. Lyth floated another pinpoint cross from the right, but the versatile ex-Blyth man could only nod over the top.
